config.sub/config.guess are part of the gnu "config" project:

automake releases usually incorporate the version which is current at
the time of a new automake release.
For instance, configure in octave
3.6.4 says it was generated by autoconf 2.69, but the
config.guess/config.sub files don't have aarch64.
Autoconf-2.69 - This is
entirely unrelated config.sub/guess.
What version of
automake added aarch64?
I don't know when it was added, but automake-1.13 has
it.
My recommendation: Instead of mucking around with
automake/autoreconf-1.13+ and its incompatiblities, get the current
version of config.guess/config.sub from the config project and add them
as a patch to your package.
