We're hitting a similar issue with silverblue installations, see:

As I mentioned there I think that the best solution is probably to specify the
keymap on the kernel commandline using vconsole.keymap=foo, but that may
potentially break runtime changes to the keymap (requiring a reboot instead of
allowing runtime changes). I'm currently discussing this upstream here:
