Reading emails where I need to follow urls is very inconvenient. It's much easier if you just quote the relevant sections in the email itself.
Anyway, without looking at the webpage, if you are using the sidebar, I would point you to the color element sidebar_new. It is mentioned in README.notmuch. Maybe it should be a bug that the manual does not include it (I could not find it with a quick search).
If you mean the directory view with virtual folders, I do not think it is possible as regular mutt does not allow it either (AFAIK).
