It seems to me that notifications@fedoraproject.org is sending the wrong address for commit messages.
For example, in the message below the address https://src.fedoraproject.org/rpms/cppad/branch/master results in The requested URL was not found on the server.

Looks like this URL should be either cppad/commits/master or cppad/tree/master. I think those emails are sent by pagure (or pagure-dist-git), best file a bug report there :)

Emails from notifications@fedoraproject.org are sent by FMN, running at: http://apps.fedoraproject.org/notifications/
The url is actually coming from fedora-fedmsg-meta-fedora-infrastructure so that's where the issue should be reported. That being said, both of these projects are scheduled to be replaced in a (near?) future, so there is little chance that it'll get fixed.
