is it the first time you are experiencing this? Have you ever manager
to install a package with rpm on this system?

Yes it is the first time. I do think it has to do with the fact that Fedora is a systemd-nspawn container and some userspace issue related. See this issue: #4078 [0]

Unfortunately I can't cope at the moment with my issue, and some packages can't be upgraded (only two atm, which is few).

I would recommend to fill bug on rpm component [1] or ask at #rpm.org
on FreeNode rpm devs about rpm btrfs support.
