Or to put it differently: If you say "fedora", that's very vague. The GNOME Workstation product certainly does not create such a ~ subdir. It could be a problem caused by some software you have run.

"mkdir ~ ; rmdir ~" would be a valid way to create and remove such a ~ subdirectory.
Can I avoid it? I do not see the point because ~ is the home directory, why do we need a ~ subdirectory in any directory?
First you need to find out when exactly this gets created and who creates it.
