Sure. Just ask them well.

Dunno if that's particularly stupid.
However, in my Fedora Core 2 GNOME environment, if I close the Firefox (or Mozilla) window while it's in the maximized state, it remembers that the next time I run it. What desktop environment are you using, in what Fedora Core release?

I run FC3 here and Mozilla will open in the same size it was when I closed it under the XFce desktop environment. I don't know which desktop environment you are using but you might try others to see if things are different.

This depends either on the app itself (which may or may not have a feature to do this) or on the window manager you're using (which also may or may not have such a feature). Metacity, the default Gnome window manager, is supposed to Just Do The Right Thing, and I believe part of that is remembering maximized/not-maximized state.
Firefox also has -height and -width options which you could use.

Most programs allow you to specify a width and height when you launch them. if you run "mozilla --help" you will see that there are -height and -width options. Otherwise I think session management takes care of that (i.e. remember the size of the window when you close it), and that is what you have been trying until now.

nad xterm you configure ever so easily in ~/.Xdefaults xterm*geometry: 80x60

if you type ps -x, do you get sthng like this for nautilus:
nautilus --sm-config-prefix /nautilus-vSifdh/ --sm-client-id 1c0a80005000109990790300000016770003 --screen 0 --no-default-window
The important part would be --sm-client-id, if you don't have that part, it probably means that there is sthng wrong with session management. If you do then I have no real idea.
