Maybe your mime cache is broken. Does it work with a newly created user?
$ file --mime-type ~
/home/raphael: application/x-directory
What is set for x-directory/normal (it should also be empty if my
configuration is right here) and do you have installed another file
manager other than Thunar in parallel?

This does not work either. It still opens up in evince.
$ xdg-mime default 'fedora-Thunar.desktop' application/x-directory
$ xdg-open lisp/
This tries to open the lisp directory in evince. I think something is
seriously wrong with my setup. Not sure where I can look.
