Would that not break emacs which still uses the old font
system (along with whatever other apps still use old-style fonts: there
are still many)?

Really, there's no need to drop the old font system at all. Ever. What
possible gain does this have, except a small amount of disk space? If it
takes a lot of memory to run constantly then maybe a stub font server
should be designed that simply hauls the real thing into memory when you
first run an old-style app.
