You're not catching the kde folder with your grep there. Try it like
this and maybe your feelings will change:
$ grep -rli 'onlyshowin=kde' /usr/share/applications/ | wc -l
145
$ grep -rli 'onlyshowin=gnome' /usr/share/applications/ | wc -l
56
