I don't know if that's related or not, but I noticed that when using the 
Gnome-Shell (built from Git), if for some reason I restart the shell 
(because it crashed, because I was testing something, because I rebuilt 
a newer version,...), the cursor in the already opened gnome-terminal 
windows have all disappeared.

Could that be the same issue? Is it worth commenting in the bug report?
