doxygen directory reference files

doxygen (at least for some packages) is creating files like:

_builddir_build_BUILD_torque-3.0.4_src_drmaa_src_.3

that have contents like:

A number of packages are shipping them (see below).  Is there some way to 
prevent them from being built?
