Guess the Japanese tourists, immigrants, or Japanese course teachers in Czech
still need them. :-)

If what you did is just tick on server package set without uncheck other
groups. Then it is the expected behavior. 

Checking on server package set merely means you need additional server support,
but it is an overkill to uninstall other non-server-related packages.

Guess an "uncheck all groups except core and your locale" button is more useful
in your case. What you need to do is add the web/VCS/backup packages back.
No need to bother install languages, productive, X and other software you don't
need.
