You can sync them yourself (choose your favourite mirror - and use it
for both).

'mirrorlist' is a nice way to distribute load across mirrors.

But at the same time - no 2 mirrors are gaurented to be in sync. so 2
consequitive invocations of the 'same' tool (for eg: yum) - might give
you different behavior in each case.

Now you are talking about difference in behavior across tools.
