Apt (and synaptic) do not read or understand about Yum configuration.
Never have, never will (unless someday somebody makes an initiative for
common depsolver configuration format that everybody agrees to use :)

You've just had same repositories configured for them before, and now
have something different (probably due to the new apt package pulling in
it's own repository configuration package).
