OK, how do you really update the grub2 config file?

Yes it can be confusing, the differences you're seeing are that kernel
updates use grubby which edits the existing file rather than
generating a new one with grub2-mkconfig

Both flavours seem to work for me.  I do wonder why the part_msdos
module seems to be loaded twice?
