The old focus issue was due to a side-effect of a work-around for
  https://bugzilla.gnome.org/show_bug.cgi?id=653061
which had caused Claws Mail to start minimized. That bug is still
not fixed in GNOME Shell, but we have switched to a different work-around.
That work-around only takes out a single line of code, so Claws Mail
does not even try to start minimized.

Filing a ticket would be a start. Please mention whether it is reproducible
with the previous Claws Mail 3.7.9 builds.

F-16 is still at 3.7.9 for both the base package and the extra plugins,
so you cannot see the plugin breakage.
