This problem is still present in F13 but has mutated. In this release it is due
to an incomplete rewrite of gdm and/or simple-greeter. The Gnome documentation
for Gnome 2.20 admits as much: it says (2.2 Interface Stability) that 

"This is in part because things work differently, so some options just don't
make sense, in part because some options never made sense, and in part because
some functionality has not been reimplemented yet."

According to Gnome documentation it should be possible to allow graphical root
logins and disable the visual login menu by putting the following:

AllowRoot=true
DisallowTCP=false

in the [security] section of /etc/gdm/custom.conf 
However, gdm ignores, or appears to ignore, these parameters and equivalent
changes made using the GConf tools are equally ineffective.

Similarly, commenting out the line

auth	   required    pam_succeed_if.so user != root quiet

in /etc/pam.d/gdm should remove the special restriction on graphical logins to
root. Its hard to tell whether this is a pam problem or whether its a hang-over
from simple-greeter's refusal to honour requests to allow root login from the
graphical login screen.
