system-settings:///    afaik for the system, root-privileges
  eg. screen-resolution for the system

preferences:///    per user, user-privileges
  eg. display-settings per user

eg,
system - max resolution 1280x1024
user - 1024x768


it is not confusing it is logic  ;-)
