Sessions no longer being saved??

Hi,
  Simple (hopefully) question: I have my Preferences
set to "Automatically save changes to session" but my
changes are saved sporadically. Specifically, if I
open some terminal windows and log out, the terminal
windows sometimes show up upon logging back in. 
Anybody know why this would happen?
