install software foo to "/usr/local/foo" or "/usr/foo"?

I'm looking at jcdwriter:

"Running jCDWriter

      java -jar jcdwriter.jar

      If you have your java installed at /usr/local/java/bin/java then you can use full path also:
/usr/local/java/bin/java -jar jcdwriter.jar"

but this raises the question, for me:  what's the difference between installing, for example, java, to "/usr/local/java" versus "/usr/java"?

[thufir at localhost ~]$ which java
/usr/java/jdk1.5.0_02/bin/java
[thufir at localhost ~]$
