It might be the different block size.
Try running:
$ tune2fs -l /dev/<source partition> | grep "Block size"
$ tune2fs -l /dev/<destination partition> | grep "Block size"
Either way, I'd suggest you run md5sum on both the source file and the
destination file to be certain.
