If the filesystem seems clean you need to use the -f option to force 
the check to actually happen.

If that doesn't help, you could copy everything to someplace else, make 
a new filesystem, and copy back again, assuming you have a "someplace 
else".  cpio or tar would work, booted from liveUSB.
