When my system got screwed up, I simply made a script to
forceably remove the older duplicates, but
avoid taking dependencies with them using something
like rpm -e --nodeps.

Then, while the system was still up and operating
I did a "yum reinstall" on all the new packages
in the duplicates list.

That seemed to work for me.
