$ lsof | grep jd/.config
kded        846        jd  176r      DIR       8,19      4096     263913
/sdb3/home/jd/.config/menus
kded        846        jd  177r      DIR       8,19      4096     263914
/sdb3/home/jd/.config/menus/applications-merged
gnome-key  2291        jd  mem       REG       8,19      3608     286764
/sdb3/home/jd/.config/dconf/user
bluetooth  2483        jd  mem       REG       8,19      3608     286764
/sdb3/home/jd/.config/dconf/user

So, X is not the user of .config dir.
