I had the same problem, while still in beta. I believe it's some kind of
database corruption. I'm trying/waiting to reproduce but with no luck.

Issue "tracker-control" to see what's going on:

  $ tracker-control

I solved by cleaning the database and rebuilding it:

  $ tracker-control -r
  $ tracker-control -c
  $ tracker-control --start
