Many *large* files shouldn't be a problem.  SELinux isn't scanning
through them, just looking at the *filepaths* of the files in the
directory tree.  One big file should take as long as one small file.

Other types of scans would be affected by the size of the file, virus
scans (if you're doing them), or file corruptions scans (fsck - a file
system check).
