Open a terminal and run this command as root:

tail -f /var/log/messages

and see if anything pops up there at about the same time as the sound. 
If not, try this as yourself:

tail -f ~/.xsession-errors

to see if it's associated with some sort of problem.  (BTW, do you get 
this sound if you boot into what used to be runlevel 3?  If so, you can 
ignore this last suggestion.)
