Seems the latest systemd updates [1] fixed the issue. There are two
fixes concerning a race condition with removing user sessions. This fits
with a message I pointed out in the .xsession-errors since my last
update here on this issue:

    polkit-gnome-1-WARNING **: Unable to determine the session we are in

Those updates came along with some other stuff like checkpolicy and
NetworkManager as well, so I can not tell for sure that it was the
systemd update, but I guess it is the most likely one.
