By domain I'm assuming you mean adding a second backend/suffix. If so,
that's easy:

Then you can setup replication for this backend as well. Now I don't
know samba, so I'm not sure how this setup will work in regards to your
authentication needs. It's possible you might need to setup passthru
authentication:
