We didn't ship it as multiarch before. I suppose this is a bug because I'm not aware about any reason for this change. Could you fix it(remove i686 from x86_64 channel) for F-13 and later?

It's intentional; it's in the multiarch whitelist, in fact.
What is the particular reason for shipping multiarch perl? I know also tcl is shipped multi-arch, but that's because some application doesn't work with x86_64 interpreter. That's not true for perl.
