Does your /etc/modprobe.conf still look right and list the
scsi_hostadapter alias?  If so, you should be able to run mkinitrd by
hand with sh -x and get a better idea of why it's not pulling the
modules in

alias scsi_hostadapter aic7xxx

Try adding it, and then making a new initrd without using the "--with"
parameters.

I do wonder why it was removed; does kudzu appear to be working right?

Ok, had time to do this, when I added the alias mkinitrd worked fine
and added the mod's

Wild guess -- do you have the livna nVidia kernel module installed on
that machine? There was a brief bug in one update that would remove
all aliases starting with a number of characters, including "a", when
installed.

Actually, looking back in the thread, you posted an /etc/modprobe.conf
that included this line, so I suspect you are using livna's package:
    alias char-major-195* nvidia

I note that your posted modprobe.conf also doesn't have a line like
    alias usb-controller ehci-hcd
although it does have the "uhci-hcd" alias. This also looks like
something that the briefly buggy livna package would have broken.
Check if you have an /etc/modprobe.conf.backup-nvidia-glx and look in
it to see if there's anything else that might have got hosed.

On my machine, I noticed right away because it removed my "eth1" alias
and my wireless stopped working.

Could be a bug in mkinitrd, or some changes in /proc, or something
entirely different.  First off, try to create the initrd by hand
passing mkinitrd the needed --with commands.  If that works, start
investigating why mkinitrd doesn't figure out it needs the drivers you
need.
