Yes. I often do that prior to backing up and/or imaging a system.
That's just my opinion, of course, and I can live with the current behaviour (I always check /var for "deletable" data before backing up/etc., anyway).
(Actually, I didn't even expect yum to check repository configuration. Just to remove */headers, */packages, ...)
