Does yum have a download only mode anymore? I think I want to go back to using
just rpm to do updates to see if this is caused by yum or rpm. I've heard rumors
of other critical config files dissappearing by doing yum update.

Try reverting rpm packages (rpm, rpm-libs, rpm-python, rpm-devel,
rpm-build) to 4.4.2-32 and see if that fixes this. Perhaps this is
similar to https://bugzilla.redhat.com/bugzilla/show_bug.cgi?id=196590
