Use cd. Something like "cd /home/user/path/to/dir/with/SConstruct".
Sorry. I thought I'd tried that, but obviously made a typo or something, because trying it now I get access to the source directory ok.
(You can use the shortcut ~user in place of /home/user similarly to how you can use ~ to point to your own home directory.)
Yes I know that one, and ~/ does save a bit of typing.
