I think you are correct. When I first experienced it, I think it was
EACCES, and not EPERM.
Unfortunately for users, when selinux hijacked Posix return codes,
selinux did not document them. It looks like the same is playing out
with flatpack.
I agree that SELinux does often cause confusing error messages, but this flatpak XDG
portal is returning exactly the correct error code you would get any time you tried to
delete a mountpoint of any kind.
