OK, that's old-school :) I thought packagekit was supposed to handle this stuff.
It does; check your GNOME main menu, under System > Prefs > System > Software Updates.

Oh, I see. Well, you could set this in gconf-editor but AIUI it won't make a difference unless you do login at the console desktop, or (2) change the update policies using PolicyKit to allow PackageKit actions when logged in to a remote session.
