Hmmm... not sure if it will work, but you may be able to run them through something like formail and then out to either a file or via procmail to your mail box as if they had just come in the door.
something like:
cat * | formail -s procmail
you may have to add some header flags to the formail command as I'm not familiar with the actual format of the pop files.
I am not sure that should be necessary. The pop files look exactly like what comes in the door - as you say. If that works then it is more simple than I thought.
