I am left with an issue for one package:

It seems like it fails on first package and rpm is not able to extract the package content. Do you have write access on your system?
If it was just one package problem then you could exclude that package i.e.: "dnf upgrade -x filesystem".

I would recommend to fill bug on rpm component [1] or ask at #rpm.org on FreeNode rpm devs about rpm btrfs support.

Yes it is the first time. I do think it has to do with the fact that Fedora is a systemd-nspawn container and some userspace issue related. See this issue: #4078 [0]
Unfortunately I can't cope at the moment with my issue, and some packages can't be upgraded (only two atm, which is few).
